With Bayern two goals up, Nordi Mukiele was shown a second yellow card for a challenge on Kingsley Coman.
The sending off meant Leverkusen were forced to play the final 28 minutes with 10-men, with Xhaka slamming his team-mate after the match.
He told DAZN: "Despite going behind, we were well into the game. And then we got a stupid red card, which was totally unnecessary.
"It shouldn't happen to us. It was so far from the goal. But I think there are other stories to tell today."
Mukiele will now miss Tuesday's second leg at the BayArena, whilst Bayern went on to extend their lead.
Harry Kane added to his opener and a strike from Jamal Musiala after Michael Oliver awarded the hosts a penalty.
The decision was only given after a VAR review, though, with Edmond Tapsoba adjudged to have fouled Kane at a corner.
Xhaka was unimpressed with the Premier League referee's decision to point to the spot as he spoke in the mixed zone.
The Swiss midfielder explained: "That kind of penalty wouldn’t be given from him in the Premier League. Disappointing. I know Michael from England."

Xabi Alonso's side must now overturn a three-goal deficit at home in the second leg.
Xhaka has not given up hope, though, adding: "If we go into the second leg (with Bayern’s mentality), take an early lead, then anything can happen.
"I won’t give up. We can beat Bayern. We have to give everything. We won’t give up."
The winner of the tie will face either Feyenoord or Inter Milan in the last eight next month.
Inter won last night's first leg in the Netherlands thanks to goals from Marcus Thuram and Lautaro Martinez.
